First off, I'm not sure what went on in the development of AC2, but it seemed like Ubisoft gave the title to a different group, or it was rushed because they had just gotten done with the newest Prince of Persia.
Characters -
Although a lot of the characters didn't seem necessary, The only character I really had a problem (Mainly because I had 99% of my attention on him) with was Ezio. His voice and attitude didn't fit an assassin that was constantly killing. He sounded like a regular guy, having a regular day. And he was always high spirited, what kind of person would be happy and energetic after killing 5-10 people a day up close, blood splatter, watching them die etc.
He pretty much didn't do anything to make me feel like I was a badass assassin like Altair did.
His outfit didn't stay true to the 'monk' thing going on in the first (they made the outfit a lot shorter), hated the cape, I would've liked it more if it matched the outfit more (it was very dark grey/black not white/red) and if he didn't pull it over his shoulder.
Graphics -
In the original Assassin's Creed the graphics seemed to be very realistic, not over done with a bunch of effects, looked perfect. Now in the 2nd game what do they do? They overhaul it with shading, shiny effects, etc. I felt like I was playing Fable 2 because of it (People would glow completely if you had them selected, just like in Fable.). If the graphics looked perfect, how the hell are you going to make the better when your still on the same amount of graphics power?? You can't. You can only make tiny improvements here and there. (Gears of War 2, Modern Warfare 2.)
Game play -
It was pretty much the same, I HATE the fact that they dumbed down the combo, it was the hardest thing to learn in the original, and it was the most powerful, but they dumbed it down, if you got the timing right you would just have a small chance at pulling of the combo. On the other hand they introduced disarming, which was pretty sweet, although there wasn't much of a point of using it on anyone else besides the 'big' guys. Oh the large weapons were nice addition. Controlling men/small army, again a badass assassin shouldn't need a bunch of men to get the job done.
Double Hidden Blade. Having 2 hidden blades was pointless, just a small cheap way to get some more sells. It bothered me that you can now attack/block with them just like the other weapons, they took away 2 reasons why you might prefer to use a 'combat' weapon over the hidden blade, it was something that set them apart, dumbed down the game play. Same goes for unarmerd, you can now block. This just makes the game so much easier.
When I was playing the game, I felt invincible. I didn't feel like I even had a reason to sneak around, I could just run in like any other hack and slash.
Money system. This was a huge turn off... I'm an assassin... I don't. want. to think about money. Same goes for armor. I don't need armor.. I'm an assassin! Not a knight, an assassin! Plus when you buy armor... You can't take it off, you're stuck with it for the rest of the game.

It was confusing as to what was going on. In the original, you'd assassinate someone, come back, report to boss, he'd give you another target. Very assassin like. Didn't feel like I was running around the world like a chicken with it's head cut off as it did in AC2.
Verdict: Most of the changes in Assassin's Creed 2 didn't stay true to the first game.
